Hello Lethidee,
I'm sure the link that Brigd suggested you helps you understand: nothing better that outlined shapes to figure out the prepositions' meaning!
To go further -only talking about location/position:
1) above (preposition, averb): directly on top of/higher than something
(the birds flew above the trees)
2) over (prepositon, adverb): something is resting on top of something, usually, with a space in between
(a Van Gogh's painting over the fireplace)
3) upper (adjective): something if is posititoned above another part of something else
(the upper teeth)

If I well understood, we used above and upper to describe things or materials in the space and over is used specially when we talk about abstract things.
for example : the sky above my head
the pull upper my dress
but : He was looking over the mountain
